Not in terms of protecting mucous membranes from bacteria, certainly, because there aren't any mucous membranes in the armpit. As silenus noted, it may serve to reduce skin-on-skin friction from the movement of the arms against the body, but people who remove their underarm hair don't seem to be particularly bothered by that friction.
