Your best bet is to go with the natural flow of air, if there is one. The second best is to set up the intake where you want to cool off first.

Also, don’t just open up all the windows, you’re setting up a flow of air from one place to another. Put the fan in a back window, and open up one or two front windows, it will setup a draw from the front to the back, or back to front. Don’t open up side windows unless no air would get into the side room otherwise.

or do them sequentially. have the air come into the areas you want to cool first. then after those areas are cool the open areas closer. make the air take the longest paths and still get the cooling.
