This is easy, my favorite S+G song is “The Boxer”…having minimal Art Garfunkel involvement is a major argument in it’s favour… 
They never recorded it, but they did sing it in concerts. I have an ancient copy of an audiotape of a 1966 or so concert at Tufts University, which includes a nice rendition of this song.

As to my favorites, I’ll go with Bridge Over Troubled Water(makes me tear up in spite of myself), and The Boxer.
Like 'em all but Scarborough Fair always comes to mind.

with Scarborough Affair/Canticle and April, Come She Will closely behind.
While I happily acknowledge all the classics listed above, I have a certain fondness for A Simple Desultory Philippic (Or How I Was) and The Dangling Conversation.
Though, of course, For Emily, Whenever I May Find Her, with its almost haunting etherial feeling still gets to me every time.
Interestingly, they’re all from “Parsley, Sage, Rosemary and Thyme,” which the AMG calls “an
achievement akin to the Beatles’ Revolver or the Beach Boys’ Pet Sounds album,” and that’s high praise indeed.
