Happens in KoTOR too, when the Ebon Hawk is captured by the Leviathan: you end up stripped to your undies in the brig being tortured and gloated at, and you have to designate a character to rescue every one all creepsy-tricksy. However, once you’re free, your gear and clothes have been thoughtfully stashed in the next room - dash in in your Jedi undies and everything’s jake. Did anyone but me play female characters in their undies throughout the game, just for fun? When Bastila goes to the Dark Side, she’s issued with special evil undies.
In Chrono Trigger, your party gets captured by a mid-boss in a cutscene (because there would be no way in hell you could be knocked out, especially not after New Game Plus) and relieved of your weapons, items, and money. You can’t progress in the game until you get them back and give the mid-boss his well-deserved come-uppance.
And, of course, in Mega Man (TOS, X, Battle Network, Zero, Legends), you start every game with just your basic pea-shooter, a move that makes you question MM’s intelligence as he really should know better by, say, the 4th or 5th time Dr. Wily builds 8 new robot masters.
In Bloodrayne, at one point you fall into contaminated water that wrecks all your guns. She gets to keep her harpoon and wrist blades, however.
In Final Fantasy VIII you lose all your weapons when you get tossed into D-District Prison; Zell fights his way to the weapons because he fights with his fists.
In Elder Scrolls IV: Oblivion one of the side quests for the god-statues results in a loss of weapons, which you get back once you escape the castle.
In the Mages Guild quest line you can choose to relinquish your weapons (if you don’t you reveal who you really are and have to fight your way through a cavern).
And if you ever get arrested and break-out of your cell you have to steall your weapons back from the evidence locker.
Obviously it’s been too long since I’ve played CT. I don’t remember this scene…which boss was it?
I believe it’s the beginning of the end level, and it’s a helicopter with two gatling guns.

I remember that when Dalton has you kidnapped after Zeal collapses into the ocean (after the ocean palace debacle), his men take you aboard the Blackbird, & you lose your stuff for about three seconds. Within moments of breaking out of your cell, you take out a guard, open a chest, and get it all back.
Tomb Raider: Legends also has a flashback level where you play a young, unarmed Lara.
Eidos Interactive: Doing the Same Damn Shit for Almost Twenty Years
You don’t die there. If you don’t hit the buttons fast enough (resisting the torture), you “break” and Meryl eventually gets killed. If you successfully resist, Meryl lives. (Or it may be vice versa, I haven’t played it in a great long time and the Wikipedia entry doesn’t mention it)
There’s also a point in Metal Gear Solid 2 where you’re stripped of all your weapons (the scene is quite similar to the original Metal Gear…)
Oh, Same deal with Metal Gear Solid 3, too.
I’m going to go ahead and assume it’s going to happen in the next Metal Gear game as well.
Not quite the same thing, but the campaigns in the Heroes of Might and Magic series (well, II and III anyways) don’t let you carry your Armaggedon Armies of Doom over with you from scenario to scenario.
Damn shame too - the game would be so much easier that way…
Anyone remember a game called Theme Hospital? It’s cute and all that dedicating resources to research helps you discover cures to oddball diseases, but you don’t get to retain this knowledge from level to level, forcing you along the same discovery track over and over.

Actually, Baldur’s gate does not have you get captured and lose your gear. What does happen is that when you start Baldur’s Gate 2, you lose your gear and have to get new stuff. However, it’s a bit more complicated than that. You can load a BG1 character, but most people started new ones, since it was not really expected that you were going to be able to do this. Second, if you did load a character, you would in fact find stuff from the first game instead of some other treasures, giving it more continuity, Since it’s a new, different game intended to start anew, I’m not sure if it counts for this thread.

When he comes to, weapons are gone and walls are punched to make an escape. Eventually, the cache of weapons are recovered and…well, it pretty much goes like the rest of the games in this thread.
I don’t know if that’s “we’re taking your weapons away for plot purposes” so much as “we’re too lazy to program a persistent inventory between levels.”
Paper Mario: The Thousand Year Door, does this, sort of. At one point,
Mario’s identity is stolen by a mimic ghost
and you lose all your party members temporarily. Fortunately, you get a replacement party member to help you out for the time being.
Another Postal 2 moment—even if you avoid police capture, one level leads to your inevitable capture by redneck perverts, and the loss of your arsenal. (You can reclaim it all on your fight out of the level, though—I tend to actually come out ahead when it comes to getting my money back.)
Marathon 2 has the unnamed security officer captured at one point, and apparently imprisoned for some time—one level starts with you, unarmed, in an alien prison cell, while you simply watch friendly forces raid your prison, kill your captors, and teleport you out.
I seem to remember being captured, disarmed and thrown into the brig in the Russian submarine level, too. Do submarines have brigs?

Heh, see after we killed Chronicles we never went back and played it again so I forgot that bit (the saving mechanisms after III pissed me off. What I liked about the original three TRs was the ability to revisit a level of my choosing without having to play through the entire game to get there).
