The Mechanist (maybe too arthous-y?)
I feel for some reason The Place Beyond The Pines will be around for some time too and I’m not too sure why

Pan’s Labyrinth
The Royal Tenenbaums
A Single Man
28 Days Later
Shaun of the Dead
The Room (hey, "Plan 9 from Outer Space’ has stood the test of time)
I will contend that ‘Cloud Atlas’ - with all its myriad faults - will stand the test of time as a cult favorite.
Ooo, yes! Good call. I really liked it. Our earlier thread on it: Cloud Atlas - Movie (Open Spoilers) - Cafe Society - Straight Dope Message Board
But Cloud Atlas does not fit the OP’s criteria, being a more recent film.
What I’m seeing a lot of in this thread, I think, is people simply naming films they personally liked and not giving a lot of thought to the OP.
Movies that people like personally and pass on to their friends are the ones that endure. That said, there are a lot of great movies being discussed in this thread.
And a few stinkers.
What? This did not make any sense to me. It was supposed to be a comedy, but i couldnt see anything funny in it. Maybe i should give it another shot.
Kill Bill?
I really hope Django stands the test of time, tbh.
I was thinking more along the lines of how Kill Bill is a loving tribute to films 50 years before it, so maybe that would make it relevant as a film of study 50 years from now. (Maybe not 50 years; 40?)
In order to help us, OP, could you give examples of movies that fit the bill from 50 years ago? Early 60s?
