And, more to the point, the sex after the rape and before the rape kit was taken seriously degrades the available evidence to support the rape charge. The rape may in fact have taken place, but the woman’s actions make it very difficult to PROVE in court.

My understanding is correct. And the state will recover the money if she gets any from Bryant. The article in The Denver Post also states that technically, since she would not testify, the state could attempt to recover the money, but will not bother unless she gets a settlement or judgement in her civil case.
