The riots you’re referring to had nothing to do with the rock by the way. It was about Saudi support for the Great Satan(the US) and quarreling over access to cemetery that the Shia pilgrims could pray at.
For those not aware, one of the differences between the Shia and the Sunnis is that the Shia like to pray at shrines for people they regard as saints. The Sunnis don’t and the Salafists(whom westerners refer to as Wahhabis), who effectively run Saudi Arabia, find this particular practice extremely offensive because, to them, it is very similar to idolatry. Sort of the way some born-again Christians find the Catholic tradition of praying to Saints to be a violation of the First Commandment.
And just to complicate matters further to show why “shia” and “sunni” are such imprecise terms, in the subcontinent groups perceived as “sunni” do the saint praying thing while most “shiia” groups do not.
Okay I admit I just made it up, but I did not make up the fact that Iran way back in the early 1990’s, was reported to have been training Iranian Marines to land on beaches with landing craft.

Qatar owned Al-Jazeera news has apparently lost its journalistic credibility due to its overly pro-Mursi and MB editorial stance. Qatar apparently was flexing its influence in Arab affairs by supporting them and picked the wrong team. I’d expect less support from them to rebel groups in Syria.
Saudi Arabia will be happier now to be supporting a Syrian opposition with less MB in it.
