Most prisons have isolation units where prisoners can be kept seperate from other prisoners. If I had to house a female prisoner where I work that’s where I’d put her.

And why is it so effing hard to get, over the period of a year 100% of the COs trained in CPR, even after a bollocks up like that?
For the OP, that’s pretty effed up, too. It would have been terrible if this were a transgendered person who were treated like that, but I could almost understand how it would have happened. But this just doesn’t seem to have even that fig leaf.
Note that in her earlier arrest, she was incorrectly recorded as being male and that was used to determine where to place her this time.
This is classic. If the computer says you’re a guy, then you’re a guy. Don’t confuse me with facts.
Waaaay too many people trust stuff the computer tells them without using their brains. In the case of police, this is really, really bad. Especially with the way the US is drifting politically.
Except, as I pointed out above, she may have actually been a guy. They did have someone (from the Gay and Lesbian Liaison Unit) interview Soto on this issue and that officer said Soto was a transgendered male. The article coyly refers to “her genitals” but doesn’t explicitly say whether her genitals are a penis or a vagina.
My second-hand experience ranges from a transman being cavity searched and housed with the women, to another transman getting to keep his binder and go in with the males. IME, getting the little M changed to an F (or vice versa) on you ID makes a big difference. Having short hair and being androgynous doesn’t cut it when you’re in Waco, TX. 
There’s solitary confinement. True it punishes the prisoner unfairly, and the Pennsylvania model of prison proved that too much time alone causes insanity and high rates of suicide, but what are ya gonna do?

People seem to be reading different articles about this case. The one I read is the same one in the OP. It clearly says that she claimed to be and was determined by a doctor to be in fact a biological woman.
They also fired 3 officers over the matter. They don’t do that if there is any sort of weasel room about an issue.
I read the Washington Post article that was linked in the OP. I’ve also read a few other articles on this story. And I’m still not 100% convinced we’re hearing the complete story. It may indeed be a case of employee incompetence - Soto may be unambiguously a woman and the people in the jail may simply have been idiots. But the articles all point out that the issue of her gender was raised at several points and that she was being classified as a man even after the issue arose - this leads me to believe that there may be some real ambiguity to Soto’s gender. I agree that a doctor determined she was a woman. But the very fact that a doctor was called in to make that determination supports my suspicions.

Until I read Stone Butch Blues it had never occurred to me that FTM transsexuals were as much at risk of rape and other physical violence, or more so, than MTF. The stories in that book are mostly from the years before the Stonewall riots though. More recently, the rape and murder of Brandon Teena as shown in Boys Don’t Cry illustrates much of the same. The hostility is astonishing and scary.
(I agree that in settings involving involuntary confinement with sex segregation there needs to be some alternative arrangements for folks who don’t quite fit either pigeonhole).
