Currently, the longest regularly-scheduled commercial flight is Atlanta to Johannesburg (ATL-JNB), offered by South African Airways on a Boeing 747-400, at 13,568km. Cite.
I believe mecaenas is correct. There used to be a Joberg/New York flight, but I guess they’d often land with less than the minimum fuel for a safety margin, so now those flights have to stop somewhere in between.
