It was raised as special appropriations bills rather than as part of the normal budgetary process. But it still counted in the CBO counting of the deficit, just not as part of the official budget deficit. I think. It allowed some trickery to make future budgets look better artificially.

I believe that the Iraq and Afghanistan war were funded by emergency supplemental appropriation bills - separate from the annual budget. Emergency supplemental budget requests are fast tracked through Congress with little questioning, and more importantly, exempt from spending caps.
Supplemental emergency budget requests for military funding is supposed to be for unanticipated changes in military strategy, not for year-to-year anticipated spending which should be included in the annual budget.
End the abuse of supplemental budgets for war
So now, Obama includes funding for the Iraq and Afghanistan Wars “on the books” or through the normal budget process (while still seeking emergency supplemental appropriations for unforeseen changes in military strategy like troop surges).

Just so you know, if I take $5 out of my right pocket and put it in my left pocket and then write a $5, IOU from my left pocket to my right pocket, that doesn’t mean I’m $5.00 poorer. If the government borrows money from itself, it gains some debt to itself but also gets the asset of the IOU. If you only count the IOU as a debt and not an asset then you get the number you showed.
