What the Doctor in that page says is that he thinks the man was dead when his throat was cut. This doesn’t mean the rest of the video was fake or that he was not killed by terrorists. Whether Berg was alive when the video was made has been discussed at length here; in the end it’s not very important I think.
From the second page, which I don’t think is very ‘ample:’ “The one on the extreme right in Photo 6 is pudgy and is wearing very clean tennis shoes. This will not be the case with an Al queda fighter.”
Unproven assertion. Also, since they’re filming and not fighting, they may have chosen to dress differently.

No, I haven’t, as a matter of fact I’ve never seen an Al Qaeda member at all. This isn’t too convincing.

There is nothing at all unique about the chair in the photos (it’s clearly store-bought), and I don’t see much to note about the walls either. I wish I had a better idea of what the gif thing was. But would a conspiracy make such a dumb mistake?
I agree that most of the second link is the usual conspiracy theory stuff. The interesting bit was this:
