The funds for the compensation of the President are appropriated in the annual Treasury/Postal/General Government Appropriations bills, under its own line-item. Those funds would then be obligated through the Treasury, as are the funds for basically every other executive branch function (excepting DOD, IIRC). I don’t have authoritative knowledge of the following point, but I can only assume that his salary is handled by direct deposit, as Uncle Sam has almost completely ended the use of paychecks.
Senators and Congressmen are compensated by the Senate and the House, as they constitute their own branch of government. Both houses have disbursing offices for these purposes.
