Not as scholarly as what’s been suggested, but Stephen Biesty’s Cross-Sections: Man-Of-War is a fascinating book, covering not just the physical layout of the ship but also the crew and what everyone did.

That book has a wonderful chapter on patronage, which explains the whole system very clearly (especially for this not-very-social guy) and shows that, contrary to our modern-day attitude, the system worked pretty well.
in fact, a number of large corporations are run by it even now.
