According to Burke’s, the Princes have no special titles anywhere, let alone in Scotland - they’re just “The Prince William” and “The Prince Henry”, no HRH.
Prince Charles is known in Scotland in exactly the same way he’s known anywhere else; “Prince of Wales”. He may additionally be Duke of Rothesay, but he’s that everywhere else too, not just in Scotland. And he’s got a few more titles he could tag on to that as well. But who commonly uses them?

Wrong. Both are HRH and ‘of Wales’. The reason that Burke’s doesn’t call them that in the entry on their father is because they don’t include HRH in the bit about children in any of the other entries. Compare their entry on the Queen.
No mention there that any of them are HRH.
Mostly wrong, or at best misleading. There is no denying that he’s called ‘Prince of Wales’ by most people, whether in Scotland and elsewhere. Well, actually he’s usually just called ‘Prince Charles’.
But there is also no doubt that for formal purposes in Scotland he’s ‘Duke of Rothesay’. See, for example, this press release from the Scottish Executive. What is more, it’s probably become more common for him to be called that in recent years. It appeals to some Scots not out a sense of respect for royal titles or even any respect for the monarchy, but as yet another example of resurgent Scottish particularism. It also has the advantage of confusing the English. Added to which, there is now the further factor that his wife is supposed to be known as Duchess of Cornwall. That means that calling them Duke and Duchess of Rothesay is actually more logical than their titles elsewhere.
But, to answer the OP, I strongly suspect that ‘of Wales’ would still be considered the correct form for William and Harry in Scotland.
