How did this change in the Spanish alphabet affect software?

Ø is generally transliterated to OE when required, but both æ and ø were used as separate letters long before Å (introduced from Swedish) started taking over from Aa, so in Danish (and Norwegian) they don’t show up as ae and oe the way Aa does. (The official introduction of Å was 1917 in Norway and 1948 in Denmark.)
