I don’t use iOS, so I’m totally ignorant here, but I was under the impression that Apple’s design for iOS was very “anti-folders”. Their philosophy is to use a specific app to open and organize files. A picture viewer to organize pictures, a pdf viewer to organize pdf documents.
If this is the future of computing, it bums me out, so I hope somebody comes along and corrects me. Did you search the app store for a file manager, file viewer, or something along those lines?

They’re called “Collections” and you just create a new one in the collections drop down.
To move a PDF to a specific collection, hit “edit” and then tap the ones you want to move and then hit “move” and select the collection you want to move it to.
You don’t have direct access to the storage space in iOS the same way you do in Windows or OS X. Therefore you cannot get to the ‘drive’ and create folders for direct access to files.
PDFs will be stored by the app using them. For example, I have the Adobe reader app, and have synced over about a dozen PDFs that are available when I open the app. I could have put them in iBooks too if I had wanted to, since it will handle pdfs.
I need to store at least 100 PDFs. Browsing throgh all titles will be a nightmare.
Try an app like PDF Expert. Or a file organizer like OrganiDoc.
Also - are the PDFs only on the iPad, or are you syncing them with a computer? If you use Dropbox or SugarSync, you can organize folders on the computer & they’ll be there in the corresponding iPad app.
They are ONLY on iPad.
Could you try to be just a *little *bit more descriptive? What program are you using? Where are they currently stored (“on the ipad” is not the correct answer to this question)?

Sure.
I don’t have Dropbox or any cloud app. Currently they are stored in the adobe reader app itself, I presume. I access them by tapping on reader.
Then I’ll go back to my original suggestion – an upgraded app like PDF expert will allow you to create folders within the app to organize your files.
