Okay, the mystery is officially solved.
Immediately after dragging the kayak up to the seawall, I opened the centre hatch. The water was tinged with red. Since there is no way for an algae bloom to have occurred in just two hours, I concluded that the red came from the centre hatch bag. There is still no discolouration on the nylon bag.
