I have fitted about a half dozen toilets in my day. Everything goes well until I get to those stupid white caps that cover the bolts.
I have the toilet secure and leak free.
Over the toilet there is the clip cap piece, a metal washer and the nut all secure.
I have trimmed the bolt to about a 1/4 inch of the nut.
The caps do not want to click on.

Did you put the part the cap clicks onto on the right way? The ones I have seen have a beveled edge that begs to be installed with the smaller diameter up so that the bevel makes a nice smooth transition, but it actually needs to be installed with the larger diameter up so the cap can clip onto the edge of it.
I put them on with the correct side up as indicated on the piece.
IANA(Plumber) but in my experience they are often filled with plumber’s putty to keep them in place.
Been there, done that. Your nuts are too tight, that deforms the base part of the cap. Loosen the nut a bit and the cap will snap right on as long as the base part isn’t permanently deformed. A long time plumber shared this with me. Next time run the nut down with a fender washer without the cap base to seat the toilet on the wax ring. Remove the nut and fender washer then install the nut with the cap base. Run the nut down till snug, not tight. Cap will snap right on.

Totally agree with racer72 on this one. There is always a bit more play in the porcelein hole which encuorages defuormation.
