I’d say the Turks from Final Fantasy VII, because the secrative nature of they’re jobs inspired many a fanfic (I know that sounds kinda cheesy).

Sephiroth, Final Fantasy VII.
Complex and sympathetic. Well-developed, intelligently written. You almost feel bad beating him. One of the best final battles, too.
Dracula from the Castlevania games.
Shodan from System Shock 2 (I never played SS 1). Friggin’ cyberbitch.
The villians from the first 2 Gaberial Knight games.
Gilgamesh from Final Fantasy 5.
The villian from Planescape Torment was quite interesting as well.
And of course, Delita From Final Fantasy Tactics.

Liquid Snake, obviously. Just his voice is sufficient. Have you ever heard such a great voice before? I could quote him all day just to hear it ring through my head.
“Not so young anymore, eh Snake? You’re drowning in time! I know what it’s like, brother.”
And he’s another one of the complex villians. But what’s great is, while MGS2 villian Solidus may be agreed with on some counts (such as believing it right to destroy the Patriots), Liquid is undoubtedly a bad guy. And has there ever been a more determined villian? Ever? The final fight of MGS1 actually stacked the odds against him, in terms of who had the better situation. Snake sitting in the gunner seat of a jeep, while someone else drives, whereas Liquid is driving and shooting. I’ve never seen a game do that before. Make it obvious that the villian was more determined and spirited than you or your character.
And I mean, come on… He lives on… Through this arm!
