Though in the series finale, Niles & C.C. got married and found out that they she was pregnant, and they’re still together at the very end of the show, several weeks later, when the family packs up and moves to Beverly. (Hills, that is. Swimming pools, movie stars.)

In the last year of Northern Exposure, they hooked up Maggie and Chris.
It seemed forced to me, like the writers decided that they had to put the beautiful people together.
Barney and Robin in How I Met Your Mother. I don’t know if that’s long run enough, though, but I’m pretty convinced that they will end up married, which is why they were always referred to as “Aunt Robin” and “Uncle Barney.”
And after all these posts, we’ve all overlooked the biggest surprise hookup on Frasier – Niles and Lillith.
Was I just drunk, or did Uhura hook up with Scotty in Star Trek 5? hurts inside.
Another opposite example - the main characters on Jonathan Creek. Right from the first they were foreshadowing romance. After three seasons they finally slept together, then unexectedly (to me) declared it a mistake. Maddy went so far as to say, “It was like. I dunno, making love to your favourite Uncle.”
More on topic, what about the Red Dwarf episode where Lister dreams he’s kissing Rimmer? I certainly didn’t see that coming.
They flirted but nothing came of it, IIRC. And hey, thanks for making me think of that #*^&%$ awful movie again. :: shudder ::
That reminded me of when Frasier kept dreaming of different women being in his bed in a cheap motel. The one that woke him up screaming was Gil Chesterton. 
Hmmm…I always thought that was because they had know each other forever, and more importantly that he was a more neuter kind of guy you never think of “that way” (in direct contrast to Joey). In fact it seemed odd for him to ever get involved with her or anyone, really.
