They say it’s because your files might get corrupted if you disconnect it, but mine stays that way for hours on end if I don’t do something about it. Windows usually has a “Safely Remove Hardware” button in the taskbar that you can use. There’s also a similar button in iTunes–I’m not sure where it is, but you should be able to find it with a bit of hunting–but I’ve read that the button in iTunes doesn’t really work for the majority of Windows users, and that you should use the “Safely Remove Hardware” button instead.

Because it’s essentially an external hard drive when it’s connected to the computer. It’s mounted as a file system, just like a USB or Firewire hard drive would be (or, for that matter, a USB thumb drive or a camera memory card). You need to eject it first because you wouldn’t want to unplug it in the middle of a write operation, really bad things* could happen.
The new ones don’t show the “do not disconnect” message after it’s updated anymore, unless you turn on manual playlist management or you chose to show it mounted as an external disk.
*Possibly involving the loss of data. Or hordes of zombies hungering for the delicious flesh of the living.
Mine is almost a year old and the only time I get “do not disconnect” is when I have it set up for disk use. Considering I can use about 6 free gigs of space on the iPod or keep trying to find my 32MB flash drive, I use the iPod.
Ah. I assumed it would stop saying not to disconnect after if did whatever it was it was doing. Sounds like it’s not doing enything. So I just ejected it.
FWIW my only says do not disconnect while the files are updating.
After that while the charge is completing, there is no message.

same here, except i am one version back from current.
If disk use is enabled in iTunes, you have to manually unmount the iPod before disconnecting it. Otherwise, iTunes will automatically unmount the iPod when it is done updating.

Where do I find that, and what happens if I turn it off (other than not being able to use my iPod as an external drive)?
I didn’t see it in the manual, and I’m not sure where the CD-ROM is.
ENABLE DISK USE under the iPod tab of iTunes Preferences with the iPod connected.
I keep it turned off on mine. That way the iPod is ready to go when the update is complete - no extra clicking on my part.
