I imagine if you are a US Citizen on a US-flagged boat, you are subject to the laws of the United States while you are in international waters.
What happens if you get picked up for committing a crime in the territorial waters of the united states? not inland waters - like the intracoastal waterway or the mississippi
do the jurisdictional borders of states extend to the territorial water boundary, or are these crimes all federal?

IIRC, it depends on the state. Different states determine their ‘territorial claims’ differently. I was looking into South Carolina once, and I believe I recall they claim “State Waters” out 3 miles off the coast, where it doesn’t split a navigable river or body of water with GA or NC. Other states may vary.
So, if you’re 6 miles out in that case, you may not violate state laws as you’re out of their jurisdiction. But, you might be in Federal jurisdiction, so don’t go Tommy gunning someone’s dinghy just yet.
