I pulled the old stumpjumper out of storage to start riding again and I’d prefer not to go back to conventional pedals and clips. I have Shimano 525 SPD pedals but the specialized shoed I had were torturously tight even when I was lighter. does anyone make an SPD compatible shoe for a 13EE foot?

Karnak makes a big shoe, too. These might not be wide enough for you, though. Maybe the largest Megas but you might need something custom.
I have 11 EE’s and I ride a pair of Nashbar shoes. Nothing fancy, no complicated doo-dads, very plain, boring black, but quite comfortable, functional and inexpensive. Let’s see if they still sell them.
…Well, not that model any more. But there are three house brand shoes on their web site. There’s the Merciless Mountain, the Gonzo Mountain Shoe, and the Dolomite ATB Shoe. The sizes are all Euro, so I don’t know if they go to 13, you’ll have to do the conversion yourself. As I said, I have liked the Nashbar shoes I own.
I wear size 11 Cannondale Arago shoes and find them comfortable when riding as well as when walking or carrying my bike . They can be pricey, though. A quick check of their website suggests they make shoes up to US size 14 and UK size 13. (I don’t know what the EE that you refer to in shoe sizes means.)
Soem of the Shimanno shoes fit my EEE foot. No clue about your size 13’s I wear a 9
