The AGP will beat out the PCI in being able to transfer data to the card. That makes a big difference. Many of the newer AGP cards will not be compatable with older AGP slots anymore. The voltage switched as the standard progressed. Many of the new cards will not work even on a dual voltage AGP slotted mother board made around the transition time.
They’ll be almost identical for all practical purposes. Often the 128mb one will be faster in practise but not in anything you could really see with the naked eye.
This is because with cheaper videocards when they sell ones with more ram as a selling point its often slower ram as well - swings and roundabouts as it were.
Which can mean the 256mb version is actually slower in most practical gaming situations.

Oops if you meant PCI and not PCI-E then the AGP will be significantly faster for sure. PCI, AGP and PCI-E are all sort of like different sizes of pipes, and PCI is very skinny, it will act as a big bottleneck on any somewhat recent 3d videocard.
