If I reinstall windows 98 over the previous installation, will I have to reinstall all the applications also?

Assuming the previous installation is not something strange, (WinXP Beta, Win 3.11), and assuming you install into the same Windows directory using the same directory name, you shouldn’t have to resintall all the other applications. You may lose some of your peripherals, though, depending on how good a job Win98 does of autodetecting and updating the existing drivers.
No, you shouldn’t have to. If your current install of Win98 isn’t hopelessly corrupted the Win98 install program will just sort of ‘refresh’ all of your critical files.
