Nah, the professor was never the agent that kept them on the island.
I don’t know if any of the castaways were “in on it”, but I’m sure they were being kept there by the US military for unknown purposes. Consider: The Skipper says that the island is not on any Navy chart. But we know that the island was occupied by both United States (the cache of US weaponry found by a gorilla) and Japanese (the midget submarine pilot, the pit trap in “And Then There Were None”) personnel during WW2. And then there’s the numerous military-related incidents that happen:

That is one interesting fan theory, it would explain better the motivations that the soviets had to spend that much to make a double of Gilligan, it turns out then that the double was really on a mission to find out what experiment the “dastardly” Americans were up to by keeping the castaways stranded; because there clearly was indeed more of an effort to keep them in the island than allow them to find their way out or to be discovered.
Kinda like when the Klingons thought that if the Federation wanted to keep something secret it was then something that the Klingons should obtain.
