The kryptonite weakness is the least of Superman’s weaknesses - save for the mid-late Silver Age, kryptonite isn’t actually that common - he has more issues with villains who produce k-radiation in their bodies. The ‘red sun radiation’ is fairly easily exploited, and the magic weakness is hit really often - and is most likely the important one to hit him in the scenario outlined in the trailer linked in the OP (where the DC characters slip into the Marvel universe) - Wonder Woman, Captain Marvel/Shazam, and other magically empowered characters can knock him for a loop (despite the actual hit presumably actually being simple physical force, the fact that they get their powers from magic is enough to get through his invulnerability).
What villains do that?

The Silver Surfer, as portrayed in comics, could solo the JLA.
Add Captain Marvel (Photon) to the Avengers, along with the Sentry and things change very rapidly.
Of course, these are movies so only the most popular characters will interact. Will Nieves happen until all the rights are consolidated.
The Watchmen are DC, but they’re in a corner all by themselves and don’t really play with anyone else.
The Eternals (I’m not sure who else counts as “Immortals” at Marvel, although there are Marvel characters that don’t age that are called immortals) are all right, but DC has the New Gods (also a Jack Kirby creation) that probably match them.
Wondy is not traditionally “invulnerable” like Superman, but in recent years she has been written as tougher than normal. It’s very much depending on the writer.
She occupies this weird space where, as the token female, she is reinterpreted often. Sometimes she’s supposed to be a match for Superman, sometimes she’s just The Chick. Lately, they seem to be playing her as both.
Captain Marvel (Photon) is going by “Spectrum” now, and on a “Mighty Avengers” team with another Superman analogue, the Blue Marvel.
Between the Blue Marvel, Hyperion, and Ultra Girl, Marvel might not need the Sentry back to match DC’s Martians and Kryptonians. The Flash arguably could still be a pain, as he’s generally written as more over the top than Marvel’s speedsters.

Flash is much faster then any of Marvel’s speedsters with the exception of the Runner, the Sentry and the Surfer.
That’s why the Surfer is so ridiculous. He has Flash like speed with the ability to do pretty much whatever he wants.
The question is, does being able to fly at a certain speed translate into being able to attack and defend against attacks at that same rate? (Logically one might say “yes” because if you didn’t have reflexes to match your flight speed, you’d crash into things… but comics aren’t always logical.) I can’t think of a time I’ve seen Silver Surfer launch a few dozen separate attacks within a fraction of a second – something the Flash has certainly demonstrated the ability to do, as have even lower-level speedsters like Quicksilver.
I used to spend a lot of time arguing on the internet about whether superhero A would beat superhero B, and this was always a point of contention… here’s a pretty typical example of that kind of debate:
I did the same myself (usually on the CBR boards which I think are better moderated) but he does more then fly on it. Feats like flying through a planet’s defenses and getting someone out of jail at such speed that he is off the planet before the alarm senors trip (so many multiples of light speed) or scanning the planet earth is less then then it takes for Dr. Strange to complete a sentence. He and the board are one etc. but he has enough speed feats to say he’s Flash level (also the Infinity Gauntlet grab from a light year away). From my experience, the general consensus is that the Surfer is at Flash levels.
Not sure the Flash can actually hurt a guy who fights inside black holes but that is another issue entirely.
Of course, none of this will matter in a movie as they tend to ignore any power set that might make sense.
