I make it a point to never listen to the Nuge’s lyrics…for a variety of reasons not the least of which is their assumed inanity.

I don’t believe anyone has mentioned Peter Gabriel’s Intruder.

Can you stalk a dead person? Richard Thompson’s “From Galway To Graceland”.

She was down by his graveside day after day
Come closing time they would pull her away
To be with her sweetheart
She left everything
From Galway to Graceland to be with the King

Also, The Minus 5 has a couple of good ones on their “Down With Wilco” album.

“Retrieval of You”, the first few times I heard it, I thought it was just about a guy picking up his old girlfriend at the airport, until I realized he was actually planning to kidnap her.

“View From Below” has the narrator hiding under the bed watching his ex and her boyfriend.

“Santa Claus Is Watching You” (“He’s everywhere! He’s everywhere!”)

That’s more of a song about paranoia, which could be a whole nother thread.

Hungry Like The Wolf by Duran Duran

I first became aware of that song through its music video, and I was surprised about how honest the video is that the speaker is nuts and the object of her affection is a victim, repulsed and terrified by her actions.

In the long version of Alanis Morissette’s You Oughta Know, she talks about going to the guys place when he’s not there and going through all his stuff.

“I went to your house
I walked up the stairs
I opened your door without ringing the bell
I walked down the hall
Into your room
Where I could smell you, and
I shouldn’t be here
without permission”

Little Peggy March - I Will Follow Him

My little rewrite:

I am stalking you
Stalking you wherever you may go
No matter how often you move
You’ll never be able to prove

Not About You by Jonathan Coulton, which is a song about a guy who is definitely not stalking his ex and is telling her how much he hasn’t been obsessing about her.

But one she did that’s really very stalkerish is: I Want to Come Over, which begins with her watching the guys house to make sure his girlfriend has left, then

And The Muttonbirds, which may be a bit more than a stalker since most of the song is memories of the girl he’s just left, who left her window open for him - he says, then finishes with;

One Way Or Another-- Blondie

I’m not sure if Skullcrusher Mountain is technically about a stalker…

I don’t think this one is really stalker-y. The narrator tells us that he can see the Eiffel Tower and the Taj Mahal on a clear day, so we’re apparently meant to understand that he literally does have the supernatural ability to see things happening many miles away and not that he’s spying on the woman with binoculars or something. He’s confronting her with the fact that he saw her with another guy when he was out of town, and while it’s possible the narrator was intentionally checking up on her he may have just happened to glance in the right direction. It also sounds like he’s breaking up with her over her infidelity even though she says she still wants to be with him, which isn’t what a stalker would do.

Like Nava, I take this one as more of a “Heard It Through the Grapevine” song than a stalking song. Saying the night has a thousand eyes certainly suggests that multiple people are going to see what’s going on in public (and tell the narrator), not that the narrator is personally watching her.
