Every time I hear Alice in Chains’ “Got Me Wrong” I think of Clerks. The song only played for 30-40 seconds in the movie, but I always make that connection.
Not movies, but whenever I hear “Beyond the Sea” by Bobby Darin I think of the episode with the same name from “The X-Files.”
When I hear “Your Song” by Elton John I think of Moulin Rouge. Same with “Roxanne” by The Police.
I heard “Funniculi, Funnicula” the other day and instantly thought of Heavenly Creatures, which kind of surprised me, since I’d heard the song hundreds of times before seeing that movie.
And count me in as another who associates “Singin’ in the Rain” with A Clockwork Orange instead of Singin’ in the Rain.
“Let It Snow” always makes me think of the end of Die Hard.
Paint It Black by the Rolling Stones reminds me of Full Metal Jacket, even though it plays during the credits. Add “The Mickey Mouse Club” theme song to that movie as well.

Enya’s “Book of Days” and Far and Away, although the association sort of goes the other way for me. As in, “Oh, that’s that movie with the Enya song”.
