I think it just looks nicer in the design. Pepsi has always put their trademark symbol after the second P, so it appears as PEP[sub]®[/sub]SI and not PEPSI®.
Either way, ® is easier to handle than “Reg. U.S. Pat. Off.”

It’s just because there’s no room for it on the end. If you put the ® after the rectangular E, then you’d need to make the banner that much wider, and you’d have an empty vertical strip at the end. Under the P, though, there’s plenty of room.
