Of course, that only touches on the subject matter. The above are the ones that I think are either really good episodes, really memorable episodes, or episodes that are important to the series as a whole. It’s a bit thin on Doctor Four because he’s so well known/liked that you’ll get a bajillion recommendations from his years. It also suggests at least one story from each Doctor.
You can start anywhere. Enjoy!
I think the best entry points are two from the revival: “Rose”, the first episode of the Ninth Doctor, or “The Eleventh Hour” the first episode of the Eleventh.
If you start with “Rose” give it a few episodes - the director of the first block has never worked on the show again for fairly obvious reasons.
My top three for each Doctor. Bear in mind I’m leaving loads of good stories out (particularly from the Tom Baker, Tennant, and Smith eras), but these are the ones I think are the most “essential”.
Hartnell:
The Unearthly Child.
The Daleks.
The Aztecs.
Troughton:
Tomb of the Cybermen.
War Games.
The Krotons.
Pertwee:
Inferno.
Spearhead From Space.
The Green Death.
Baker, Tom:
The Talons of Weng Chiang.
Genesis of the Daleks.
The Deadly Assassin.
Davison:
Arc of Infinity.
The Five Doctors.
The Caves of Androzani (Possibly the best one ever).
Baker, Colin:
Vengeance on Varos.
Revelation of the Daleks.
Trial of a Timelord (a 14 episode story comprised of 4 separate adventures. The first is ok, the second is, frankly, pretty awful, but the third and fourth are excellent. Unfortunately, you need to watch them all for any of them to make sense.)
McCoy:
Remembrance of the Daleks.
Ghost Light.
The Curse of Fenric.
McGann.
Paul McGann was only in one story, the TV Movie simply called ‘Dr. Who’. It’s not bad, and McGann himself is excellent in the role.
Ecclestone:
Rose - Not a very good episode, but it’s the pilot for the 2005 reboot so it makes sense to watch it because it sets everything else up. I’m not counting this one as a proper recommendation though, 'cos it’s not representative of the quality of the rest of Ecclestone’s tenure. My real recommendations are:

Dalek.
The Empty Child & The Doctor Dances (2 parter)
Tennant:
The Girl in the Fireplace.
Human Nature & The Family of Blood (2 parter, and another strong contender for best story ever).
Midnight.
Smith:
The Eleventh Hour.
The Time of Angels & Flesh and Stone (my personal favourite story ever).
The Doctor’s Wife.
There are so many other great stories, particularly since the 2005 reboot IMO, that if I listed them all I’d be typing all day. The majority of Who stories tend to be quite divisive, with fans loving or hating them in equal measure, but I think the ones I’ve chosen are generally regarded some of the most unanimously popular. Bear in mind that the special effects for most of the pre-reboot stories are pretty atrocious, but that’s just because the show didn’t really have that much of a budget at the time. the stories generally make up for that, though.
