I thought of Prizzi’s Honor (wasn’t certain of the director) and Godfather III without looking.

Terry Gilliam’s daughter is in Brazil as the daughter of Michael Palin’s character.

Similarly, Stanley Kubrick’s daughter plays the daughter of Heywood Floyd in 2001: A Space Odyssey (the video phone call from the space station).

That reminds me: Billy and Katie Jackson, the son and daughter of Peter Jackson and Fran Walsh have small cameo roles in all three LotR movies (hobbit children, Rohan children and Gondor children, I think). They are also in King Kong as New York children. Not sure if cameo roles count, though, there are a lot of them.

If that counts, then there’s also George Lucas’s daughter (and son) in Star Wars II and III.

The first pair I thought of was the Hustons, but I was drawing a blank on what film it was.

The Dead was John Huston’s last film and it starred daughter Angelica. Prizzi’s Honor is a little more interesting since Angelica won a Best Supporting Actress Oscar. Back in 1948, John directed The Treasure of Sierra Madre, featuring his father, Walter Huston, who won a Best Actor Oscar, with John taking Best Director and Screenplay. I’m not sure how many three-generation Oscar families there are (Barrymores? Zimbalists? Coppolas?).
Anyway, given the somewhat insular nature of Hollywood, I’d be surprised if there weren’t dozens of movies in which someone directed their children.
Can anyone think of a woman director directing her daughter? I got one: The Allnighter (1987), directed by Tamar Simon Hoffs, starring her daughter Susanna Hoffs (also of The Bangles)
Apologies if this has been asked and answered, but have the Bricker challenges gone the way of the dodo? I did used to enjoy those when I caught them…

Writer’s block.
I started one a month or so ago, got about 25 questions done, and then… stalled.

That’s okay, Ken Russell directed his daughter who had the lead in Whore.

Are you sure? They have the same last name, but neither IMDB nor Wikipedia says they’re related. In fact, both sites give Theresa Russell’s birth name as Theresa Paup.
However, Ken Russell’s daughter Victoria played Sally Simpson in Tommy.
