It’s not that hard, though you have to be methodical, precise, thorough, and just a bit lucky.
There’s a “circuit” that’s really efficient for this, you basically want to run into the building on the right ASAP, stun gun the first guy you see, then take down the next couple on the outside, run up the stairs, take down the guys up there, throw an EMP grenade down to the bottom, WAIT for explosion (you may have to pot shot an elite trooper to prevent him from getting killed in the explosion), then QUICKLY drop down to the lower level, run up the stairs in the building across the way, take down the guy up there, and then finally use the sniper tranq gun to take down the guy on the upper level of the building you were just on.
It requires a little luck because if the enemies move a certain way, there are times you can get double takedowns and make yourself more efficient, you also can get lucky with enemies missing or not noticing you, and therefore have to worry less about popping pills.
Crap. I finished today but didn’t get my Pacifist achievement. I must have killed somebody along the way that I didn’t notice. Or do the mooks at the final boss fight count? I thought bosses didn’t count towards the no-kill limit, but maybe it’s only the bosses themselves?
I now feel especially low that I couldn’t even kill someone to save my pilot.
Interestingly, it looks like Eidos is responsible for the terrible boss battles. They did farm it out, but the third-party dev did what Eidos told them to do, and Eidos admits this.
I respect that they acknowledge the errors and know exactly why they were wrong. Maybe we’ll get another game out of it with it all done right. Or just a ton more DLC. I’d be fine with that too.
The boss fight at the end of the DLC was excellent.
It was challenging without using shortcuts like jacking up the boss health.
I especially liked that you could do it in many ways,

[li]Sneak up to him and take him H2H.[/li][li]Break into his office hours earlier and steal his suped-up handcannon.[/li][li]Assemble a rocket launcher, and blast him from across the room in one shot.[/li][/ul]
etc.
Finally finished this game, after a slow start I liked it enough to consider buying the DLC extra mission, (The Missing Link)
Can anyone tell me how large a download it is? I’m on a 10 GB limit per month on my broadband, which is usually more than sufficient for my needs but I don’t want to overrun it.
To those not getting the pacifist achievement despite not (knowingly) killing anyone: The tranquilliser rifle can kill.
I didn’t get it on my first play through either. On my second play through I only used my fists and stun gun, got it (still didn’t get the alarm achievement though, I thought I was being extra careful).
If it was just me then I’d agree with you but a lot of people were reporting the same thing. However, there are also people saying it’s just a visual glitch and they don’t really count against the achievement… It’s all rather confusing but one consensus does seem to be that as long as you still get the ‘Merciful Soul’ bonus at the end of missions then you’re OK.

I’m inspired to finally get that Foxiest of the Hounds achievement now though… Wish me luck (third time lucky!).
I found that it would reliably kill one of the gangsters that hangs out near the entrance to the alley where you need to find the weapon stash. Just that one guy. But he can be taken out with other non-lethal methods that are less convenient. I guess he’s got a script attacked to him that says to go dead if hit with a tranq rifle. Otherwise, I haven’t seen the tranq rifle kill, though I recall reading a rumor that it can kill if you hit the victim in the head. I couldn’t say, because I tend to avoid doing so.
