I always liked “the Continental” with Christopher Walken as an…unsuccessful lothario, and everything shown from the woman’s POV.
There was an obscure skit, it ran only two or three times, about a group of lame superheroes with mundane superpowers. Julia Louis-Dreyfuss, for instance, could change the temperature by about 5 degrees. Someone else could shoot staples out of his hand. It was all fairly dumb, but appealed to the 10-year-old me who was watching it.
And then there was a very subtle skit that featured Joe Piscopo as a pianist in a dive bar, and Eddie Murphy as a poor old man who frequents the bar. The skit was unusual for SNL (in any incarnation) as it was not punch-line driven. While it was often funny, it was more of a quiet exploration of the characters with some terrific acting by Murphy and Piscopo (Yes, Piscopo.) One of the best installments is when Lily Tomlin appeared as a well-meaning socialite who happens to wander into the bar.
I think the only two that have been mentioned that don’t like are Jakob the Bar Mitzvah Boy and Stefan. Oh, and pretty much anything with John Belushi. Sorry, all you fans. I’ve watched this show since the beginning and cannot, off the top of my head, think of anything he did that amused me. He really just irks me for some reason.
Don’t know if it’s been mentioned because I don’t know the couples’ name, but Will Ferrell and Rachel Dratch as the two who speak in a pretentious dialogue and refer to each other as “loveh”. It seems like no one ever made it through on of those sketches without cracking up.
And I know it’s a one-off, but one that will always be on my list of favorites is Patrick Swayze and Chris Farley auditioning to be Chippendale Dancers.
I just read the whole thread, and it’s brought back some nice memories, many of my favorites up there. Stefon is definitely the hottest returning character in New York. He’s got everything: rooms full of broken glass, Dan Cortez, that thing where you cover your mouth with both hands to hide your laughter after telling a midget joke.

A good recent recurring “theme” is the panel of three people describing things that have happened to them, and two have reasonably normal experiences (Near Death Experience, Alien Abduction), but Kate McKinnon always has some hilariously horrible and tragic event befall her.
