There is Jose Chung and everything else, although I have a soft spot for Ice (season 1) as it was the first X-Files Episode I ever saw and was instantly hooked.
Yeah, seasons 6 and 7 actually have some really great episodes in them, even if the mythos stuff had become way past awful at that point.
Agreed about the mythos. Just for interest sake, the good ones in those two seasons are:

The Goldberg Variation
X-Cops
Sein and Zeit/Closure(two-parter)
Je Souhaite
I probably missed some as I’m only going off episode titles, but those are the good ones in those seasons and only the two parter is core story related. It’s worth it, though.

The gargoyle murderer
This was actually the first X-Files episode I ever saw. I found it intriguing enough to tune in again the next week… for Teso Dos Bichos (the killer kitties!) which came close to nipping my potential fandom in the bud.
I’ve seen the whole show, right down to the very last episode of Season 9. I agree there were some excellent episodes, and I really liked Robert Patrick, so I didn’t even mind him that much.
The other ones are just easy and convenient for me.
Triangle was great… I love the long takes
I liked Dogget as well. The episode with him and Mulder on the oil rig was a really good one. Must have been season 8.
My choices:
S1: I also vote for Ice and E.B.E., but also for
–Squeeze: First Monster of the Week and one of the all-time best. “Oh my God, I think it’s bile.”
–Beyond the Sea: Scully’s father dies, but won’t go away. Great guest performance from Brad Dourif.
–The Erlenmeyer Flask, one of the better Conspiracy episodes. “If this is monkey pee, you’re on your own.”
S2: The Host, Humbug, Our Town, and the teaser of Die Hand die Verletzt (no need to watch the whole episode, but best teaser EVER.)
S3: Jose Chung and Clyde Bruckman, of course, but also:
–War of the Coprophages, aka the cockroach episode. Watch with care if bugs freak you out.
S4: Another vote for Small Potatoes; also
–Never Again: Scully goes to Philadelphia and gets a tattoo. Jodie Foster’s voice guest stars.
S5: Bad Blood is a MUST. I also have a soft spot for:
–Kill Switch, aka the one William Gibson co-wrote.
–The Pine Bluff Variant: Mulder vs germ-warfare terrorists.
I watched Bad Blood last night. That was the first X-Files I ever saw and remains at the top of my list. The differing memories of the two of them, and Luke Wilson! (I think that’s his name).
Yup… with the buck teeth. The name of the episode with Giovanni Ribisi and Jack Black is D.P.O.

Thanks to this thread, I’ve started rewatching the series on Netflix. I started with Jose Chung and Bad Blood, then, because they were so good, decided to start from the beginning.
On favorite episodes, I’ve always had a spot for Home. When my wife finally convinced one of her friends to try the show, that was the episode that aired. Not sure the friend ever forgave my wife, but I know she did not become a regular X-Files watcher.
