This is kinda embarassing, but my girlfriend is 5 foot tall and I am 6’3". We are finding it difficult to have sex, due to the hight difference. In some ways it just doesn’t seem all that intamate. What are some positions that would work better than missionary?

In any case, woman on top, doggie style or spooning are all good ones for tall guys. If you want to have sex standing up, I recommend a staircase. (I highly recommend a staircase, in fact. Mmmmm… Staircase…) Or, if she’s light, just hold her up.

I’ve found that spooning is definitely a good thing in this case.
What we’ve found extremely useful at times are those foam exercise steps – they’re just blocks of foam about 10 inches tall by about 2 feet wide. It comes in real handy sometimes :

I think this is really more a matter for IMHO.
The only real problem I ever had with the occasional “shorty” was realizing that things like headboards, walls, etc were much closer to MY head than hers. Damn near knocked myself out once and the woman couldn’t stop laughing.

Pretty height neutral, and if you have both had a long day its not real strenuous or require much flexibility either.
About the only position I have trouble with is doggie style (6’6"), only able to get it to work with both of us on the same surface if the girl is over 5’7" or so.

I second drachillix’s suggestion. That’s a very comfortable position for both the man and the woman, and as he/she pointed out, it’s nice if you’re kinda tired, too.

it’s usually better if she keeps them up, and wrapped around your back, or on your shoulders.
again GOT and reverse cowgirl are great, but they don’t allow a lot of snuggling…for that you’ll need to be sitting up too. if you’re strong you can start with girl on top and slowly push yourself to sitting, sort of tantric style, with her legs wrapped around your back. i like that one 
doggy can actually be really good, she tries to kneel as tall as she can, you kneel and sort of bend forward…it gives a nice deep angle.
GOT can have a snuggling aspect even laying down, if she lays on top of you. This is very similar to missionary except without the problems caused by the height difference. (For the record, I’m 6’4" and my girlfriend is 5’3"). For example, I find that when I’m on top I expend a lot of energy keeping myself elevated so as not to smother her. When she’s laying on top of me, there’s no such problem, and since my hands aren’t occupied with holding myself up, they can be used in other, far more interesting ways.
I’m 5’9" and once dated a girl who was at least 6’4". Sex wasn’t too much of a problem, except for the standard missionary position…her legs were so damn long that it was difficult to find a place for them to go that wasn’t breaking my collarbone.
Kissing was kind of akward, especially in public…i had to stand on my toes, and she kind of hunched over.
I am 5’2" and my now insignificant other is 6’5", never had a problem. On the contrary (I’ve always dated very tall guys) I find it more confortable. YMMV

The only issue I see here is “mounting” a larger guy by a significantly smaller woman requires some rather precarious balancing if her knees cant reach the loving surface of your choice.
I have found in that situation it is easier if she sits upright astride you with her legs forward and down with her feet flat on the loving surface of your choice. Still a little precarious but does not require as much flexibility and you can counterbalance her risk of flopping over backwards by holding her hands tightly. Balance in the midst of an extended orgasm is a challenge that many never achieve
