Never had a problem. (So what am I doing wrong?) Carefully poke the top layer of cheese and bread down enough to get a few spoons of soup underneath, to bring the bread down below the top of the soup bowl. Then nibble away at the top bread and cheese, then finish off the rest of the wonderful stuff.
Traditional Frenchonion soup has less crouton and cheese, and smaller onion pieces. If the bread makes a complete seal and acts as a plunger on a totally full bowl, then you are going to make a mess.
