Joe Versus the Volcano would be pretty spectacular.
Actually, I’d choose something that had a good idea with bad execution. Bonfire of the Vanities?
I’d love to see some sort of classic whodunit in a closed environment, such as Murder on the Orient Express, or a spoof of such, like Murder By Death, or Clue.
Dunno why, but the idea of a Pixar version of *The Big Lebowski *is intriguing.
Shouldn’t be any trouble to get John Goodman to voice Sobchak.
King Kong (based on any version) would be interesting.
Bill and Ted’s Excellent Adventure would make an awesome Pixar movie.

You’d want a film that would benefit from having good special effects, but be odd enough to justify the medium.
why not the 5000 Fingers of Dr. T? Doctor Seuss practically requires animation (look at the hate for the live-action Grinch and Cat in the Hat). Horton Hears a Who was absurdly padded, or it would’ve been perfect. So you’d think Dr. T would be just what you need.
Some of Heinlein’s juveniles would probably work well PIXAR’ed, but they’re books, not movies. So maybe destination Moon, based on the first of his juveniles, would do the trick. It’d certainly fix the deficiencies in the special effects.

How about Superman? As a current thread title mentions all of them have pretty much sucked to date so let the world class Pixar storytellers and animators have a shot at it.
The Little Shop of Horrors musical, with the roles reversed (i.e.: instead of an alien plant landing on Earth there’s a alien biped landing amongst sentinent plants).

I imagine they’d do a terrific character design job on both Joker and Two-Face, and the chase scene through the city would be spectacular.
The Blues Brothers would just be awesome start to finish. Dozens of computerized Illinois Nazis jumping off a bridge? Priceless.
