Leonard Cohen’s “Hallelujah” has been mentioned, but I’m especially fond of k.d. lang’s cover and this version by Puddles Pity Party.
Along those lines, I like Across the Borderline by Ry Cooder. On the surface, it’s a song about crossing the Rio Grande into the US, but metaphorically, you could read it as an atheist’s meditation on death and religion. (Crossing the river = death of course. The song is about the false promises of the paradise to be found on the other side of the river.)
