What’s your W.A.G. on what the big secret is going to be? My guess:

. the people being interred are time travelers.
I think they’re mutants.
I’m just glad it turned out to be a science fiction show. Until the end of the pilot, I couldn’t be sure. My only hope is that it’s intelligent sci-fi.
As for speculation, Time Travelers is a good guess. Of course, aliens are too. And as much as I love both genres (especially time travel), I’m hoping for something fresh here. Looks like the season is going to be a slow-burn, though.
As usual, since it’s a high-concept, expensive network sic-fi that I’m interested in, I’m sure it’ll be cancelled, just like: FlashForward, Invasion, Daybreak, Threshold, Journeyman, etc…
The ratings started off pretty solid, at least, but that doesn’t mean much yet.
One thing I found a bit annoying was all the “13 minutes ago” then “2 week earlier” then “2.4 seconds from now” then “34 years prior”… You get the idea. I mean, I dig non-linear storytelling when it adds intrigue, but I thought it was a bit overboard here, and it seemed like they used it as a device to keep the action up front (and mixed in throughout) merely to hold viewer’s attention.
To be honest, after LOST, I’m a little flashbacked out. I hope this isn’t a format they’re gonna stick with over the whole series.
More speculation:
Supernatural beings (angels or something)
Alternate universe citizens with advanced technology.
Wizards.
I vote for alien/human halfbreeds.
Time travel was the first conclusion I leapt to, so I’ll stick with that until something better comes along.
Portals! Why did there have to be portals?
I hope there’s centaurs lurking about…
My first thought before I saw the pilot was “real psychics”. People who had real abilities to see the future. That was clearly not a thought out answer as real psychics would not have all been captured and detained in Alaska, of all places.
Time travelers, it has to be. How else could the plane disappear and the girlfriend vanish from the hotel room?
I’d bet the farm the term “worm-hole” comes up fairly soon.
Sarah Roemer is the only reason I tuned in to the pilot, so I’m hoping she doesn’t stay disappeared from the audience. Jason Ritter is a decent enough leading man that I’ll give it a few more episodes, but that dopey portal at the end sapped away half my enthusiasm in an instant.
Whatever the explanation is I hope they stick to it, flesh it out, give it a fresh twist, and make everything relevant.
The last thing I need is another LOST that didn’t really know what it wanted to be and then threw something together for an ending.
Sign me up for alternate universes and somehow being teleported from hither to thither.
Ooh! I like!

I thought the disappearance had been engineered by whoever set up her father (the pilot) to turn kamikaze. It’s a possibility though.
It would be nice, but entirely unrealistic. They can’t know how successful the show is going to be, and how many season it will need to play out. They can’t know which characters might be hugely popular, and which won’t be, or which characters will be available for how many seasons.
Anyway, I’m going with something supernatural. But time travel would be a close second.
There’s no reason the mystery has to be wrapped up in the series finale. Trying to do that is what made Lost suck. They could just plot out a 2 or 3 season arc. If the show goes longer than that, start a new fucking arc! (Yelling at Lost producers, not you, John.)
I’m guessing the prisoners are abductees and the “Others” are aliens. While they obviously have special knowledge about whoever took the plane, they also seem to be separate.
But aren’t the prisoners being held by the military? Why? And if the prisoners are in cahoots with aliens then why can’t they be freed by the aliens? Seems weird.
If the aliens can save the President by making a plane disappear, you’d think they free their “buddies” in Alaska. Confusing so far.
I’m thinking Fringe has the lock on that at the moment.
Time travelers is way better than what seems much more likely, which is that they are aliens. Snore.
wild guess. The prisoners in Alaska were the people who were on the plane that vanished.
This is all due to some timey wimey going on.
