Due South takes place primarily in Chicago (but was filmed in Toronto, IIRC)
JAG takes place primarily in Falls Church, Virginia, but also spends a lot of time in Washington, D.C.
Stargate:SG1 takes place at Cheyenne Mountain, outside of Colorado Springs, and Stargate: Atlantis of course takes place in the fictional city of Atlantis
Walker: Texas Ranger takes place primarily in and around Dallas, TX
The John Larroquette Show took place in St. Louis, MO.

A recurring joke amongst my friends here is CSI: College Station.
“Yep, looks like he got drunk and fell down in bottlecap alley. Cause of death: Severe tetanus.”
There’s also CSI: AggieCon, but that’s more of an inside joke amongst the members of the sci-fi club concerning a hypothetical dead hooker. (We never said that any of our jokes were in good taste, or even that good

Neighbours is set in Melbourne (although the actual neighbourhood doesn’t exist in RL, AFAIK) and A Country Practice was set in a fictional town called Wandin Valley, somewhere in NSW.
Shortland Street is set in Auckland, although there’s really no Shortland Street Medical Centre in Auckland.
There’s also no such place as Sun Hill in London, either (from The Bill).
Walmington-on-Sea (from Dad’s Army) doesn’t exist in RL but there was a Stalag 13 (from Hogan’s Heroes) in reality, which was based near the town of Hammelburg- just like the one in the series.

Good Times is set in Chicago
As others have said, the setting is intentionally unspecified, but looks a lot like North Hollywood.
Interesting tidbit, however: Turk’s cell phone number, mentioned on a 4th-season episode, is 916-CALL-TURK. 916 is the area code for Sacramento.
I assume they did this because they simply wanted CALL-TURK in whatever area code the digits were available. At the time, the number connected to a cell phone on the Scrubs set, and was answered by various cast and crew members.
“pensacola wings of gold” was actually filmed in san diego (you could see mountains in the background 
But what about Chandler and Joey’s apartment?
Diagnosis Murder is the only one I can think of that changed its setting. It started in Colorado (Denver?), then moved to LA. Funny how so many of the staff moved simultaneously to the west coast to a hospital that happened to be named the same as the one they left in the Rockies.
