TOS: Many that have been mentioned. But one more is in the Roman Empire Episode. It is often cut in syndication.
Spock and McCoy are comming to grips with their possible impending death. McCoy confronts Spock that Spock is actually frightened to show emotion. For a moment, you think Spock will admit it’s correct, then he straightens up and says:
“Really Doctor?”
TWOK- When Kahn realizes the shields are dropping. The utter astonishment as he franticly searches for the override.
“Emotional, isn’t she?” – Spock
“She has always been so.” – Sarek
“Indeed. Why did you marry her?” – Spock
“At the time it seemed the logical thing to do.” – Sarek (Journey To Babel)
Hilarious because it’s so understated. Great deadpan humor.
Just remembered another great moment.
TNG’s Starship Mine
The end, when we find out Picard has removed the stabalizer from the container of TriLithium.
That was a deliberate act on his part, fighting terrorism the only way that seems to work (even in the 24th and a half century). Kill them.
It was an amazing episode over all for Picard/Stewart, but that last touch gave Picard a cold bloodedness towards use of lethal force that a military commander would need.
I’m not trying to be political here, just discecting the episode as I interpret it.
There were a few moments when Janeway exhibited a similar “no bullshit” attitude - I think it was one time when Harry did something he was told not to. None of this “well next time don’t do it” crap - she came down on him hard, because he deserved it. I think she even cut him off with something along the lines of, “I said dismissed!” Loved it!

Yes, Aes, that was “Addressed.”
“The Offspring”: When Data has to “shut down” his daughter Lal because she’s failing. Sad, sad, sad.
“The Visitor” and “Duets”: every single minute of both eps.
Towards the end of “City on the Edge…”: “He knows, Doctor. He knows.”
When Chakotay gives Janeway the phony “legend among my people” story that’s really an expression of affection to her in “Resolutions.”
The look on Archer’s face when he’s tearing Trip a new one at the end of “Cogenitor.” You can tell he’s filled with anger and anguish, but it’s killing him to have to say these things.
(Why is all the sad stuff coming to mind? There’s much funny stuff too.)

Zefrem Cochrane in FC, to Geordi: “Don’t you people in the 24th century ever have to pee?”
That backwards-talking alien dude in ST3, as mentioned by NCB. Hilarious.
Oh my God, the Pakleds. My brother is still quoting them. “We look for things. Things that make us go. You think we are not smart?”
The TNG ep where they rescue Scotty from suspended animation, and he can’t resist pulling rank on Geordi, who politely rebuffs him as much as possible. Picard calls down for a diagnostic, which Geordi says can have ready in an hour. Scotty goes ballistic on him.
“Fer god’s sake man, yae never tell 'em it takes an hour tae do the diagnostics! Ya tell 'em there’s no way yae kin do it in less than ninety minnits! That way, when yae do it in an hour, they think yer a bloody miracle worker!”
I have followed Scotty’s advice heartily in my career. Example:
Boss: Friedo, how long will it take to accomplish task X?
Me: Hmm. I’ll have to write a ten line perl script. It’ll take all week!
Boss: OK, then.
Me: Time to check out the SDMB.
Some other favorite moments:
In All Good Things… when Picard joins the poker game for the first time. “The sky’s the limit!”
In The Measure of a Man when Riker is preparing his arguments. You can tell the combative side of him is enjoying the hell out of it, but the thought of hurting Data breaks his heart.
The entire episode Brothers, where Brent Spiner plays off himself and…himself. What an amazing character actor.
The scene in The Die is Cast when Garek tortures Odo and he confesses to wanting to be with his people in the Great Link despite the fact that they’re evil.
Sisko: She may not be Kurzon, but she is Dax.
The scene in Deja Q when

The scene in Deja Q when Q is lamenting being human in the turbolift.

K, this is getting a little creepy. The duel might be fun, but I’m looking at my schedule, and today is just not a good day to die.

A couple different scenes from “The Inner Light”: The moment of complete understanding the old Picard has, when all his old friends reappear, including is dearly-loved and long-deceased wife.
The moment when Picard first passes out on the bridge. Riker catches him, and says, “I’ve got you” as he eases him onto the deck. It just sounds so real and genuine, which is rare for Riker.
And, of course, the flute scene at the end.
Is it any wonder it’s my favorite episode?

It had my all time fave McCoy-ism: “Dammit! I’m a doctor, not an escalator!”
There is DS-9 episode… where Bashir, Dax, and Sisco end up back in time in a “settlement” or something. It’s PreFederation. Sisco has the ID of some guy who is pivotal to keeping the timeline right. He’s the beggining of a major human rights type struggle which leads to a new world order, yada yada.
Anyways, there comes a moment when Sisco decides he is that guy after all and decides to stay, come what may. Bashir does, too.
Of course it all works out in the end, but the scene where they decided so selfleesly to give up all they had for the betterment of man… It was so well written for their characters, and was well acted by Avery and Siddig.
Really, a top notch episode for any Trek, maybe the best DS-9.

All good things: The future enterprise blasting the klingon cruisers from below, Picard’s speech to the ‘Farpoint’-era crew.
