I’ve wanted to start this thread for a while, and the most recent episode has given us a couple more mysterious, so I thought it was the perfect time to start.
This thread is for not only listing what we don’t know, but for speculation on what they could be. Might as well start off with the big ones:

[li]How did Jonas Venture, Sr. die?[/li][li]Who was/what became of Rusty’s mother?[/li][li]Is Myra really the boys’ mother? If not, who is? [/li][li]Are the boys clones of people other than just themselves? Dean certainly looks like Rusty, and more than a couple people seem to think Hank looks like Brock, or that one random OSI agent from a couple episodes ago.[/li][li]Why does The Monarch hate Dr.Venture? We know it goes back to his college years, at least.[/li][li]Speaking of OSI, why do they feel the need for Operation Rusty’s Blanket? Sure, his dad was a great super-scientist, but it’s clear now that Rusty if not that good, and there’s no real reason to keep him safe hoping he might invent cool things like his dad did.[/li][li]Why does Dr.Girlfriend/Dr.Mrs.The Monarch care if The Monarch arches Dr.Venture? I think there is going to be a big reveal about this later…maybe she is Venture’s long lost cousin or sister, or something.[/li][/ul]
And then there’s the mysteries that have been solved:

[li]How did Phantom Limb get his phantom limbs? We learned that it was pretty close to what The Monarch said happened. And experiment gone awry because he was born with disfigured/near-useless limbs and didn’t like having to use robotic extensions. And on that note…[/li][li]Billy’s missing eye and robot arm. He lost them in a dog fight, thinking it was going to be an underground Quiz Bowl, and was given prosthetics by OSI to investigate Phantom Limb.[/li][li]Are the boys clones? (This was a big thing at the end of season 1.) Yes. At the very least, they are the…15th(?) versions of themselves.[/li][/ul]
My crackpot theory is that Jonas Venture Sr is alive, and working with the Guild of Calamitous Intent. He used influence to get Myra, and later Brock, assigned to protect Rusty, and used his influence to get the Guild to lean on the Monarch to stop arching Rusty.
What are the Moppets planning? In Home Is Where The Hate Is we hear them talking about what seems to be a plan to kill the henchman using gas, and then something like “the Monarch won’t expect it when --”. Dr. Girlfriend seems to have some amount of power over them; is she involved?
Or it could be that they were just fantasizing. They are pretty creepy little fuckers.
We see Brother Master Shake pick up a Phantom Limb’s phantom member. If Billy’s flashback is correct, the existence of this member is unexplained. Okay, I’m not actually wondering about that.
I still suspect a connection between Dr. Venture and The Monarch. I’d say they are brothers, but their parents seem to have died at different times (Monarch’s when he was a boy and Jonas Venture Sr. died when Rusty, and the Monarch, were both in college).
He wanted them to beat up that teenager. No knives.
Hope not. Didn’t she sleep with him? Anyway, at first, she was getting tired of his obsession, but now, it’s a matter of Guild policy that he doesn’t arch Venture.
No, previously … when they were rebuilding the cocoon. 21 and 24 called Brock in the hopes that he would kill the moppets, but instead he talked with them and came to some sort of agreement.
