Dealership has a song called “Nerdy Girl” (the MP3 is a free download on their website: dealerkids.com - This website is for sale! - dealerkids Resources and Information.).
There are also some pretty nerdy songs from Ben Folds like “Rockin’ The Suburbs” and “There’s Always Someone Cooler Than You”. Granted, nowhere near as epically geeky as Weezer, but still quite nerdy in that akward pimply-faced dorky kind of way.

Although “geeky” and “nerdy” aren’t terms often used to describe them (although a number of rock critics recently have), I would think any Led Zeppelin song that references Tolkien (e.g., “Ramble On” and “Misty Mountain Hop”) would qualify.
You could also look at The Darkest of the Hillside Thickets, a band that does (often humorous) Lovecraftian based songs.
Astrocappella. Most of their stuff is meh (IIRC) but the Sun’s Song is worthy of many chuckles.

Yoshimi Battles the Pink Robots by the Flaming Lips is kinda geeky. Race for the Prize, also by the Flaming Lips is all about the heady world of scientific discovery.
New Laboratory Assistant by Sushirobo is really geeky, in an adorable sort of way. (Or… adorkable, if you will. Which I will.)
