I agree that Bernadette is by far the best looking, if you deduct points for the glasses and assume Penny has long hair.

She is not very attractive but the character is fairly good. The really do frump her up though.
In her defense she does not promote her belief or rail against vaccination. It seems to be a choice (that I strongly disagree with) that she made for herself and her family. She is no Jenny McCarthy.
I guess there is some attractiveness in her being someone you would have to take care of and “fix,” but I’m pretty sure that would go as well as those women who try to “fix” bad guys.
Granted, she’s “fixed” herself to a substantial degree as the show has progressed. I haven’t watched in a while, but if her trajectory has continued, she might be to the point where I could find her actually attractive.
The one thing that won’t factor in, however, is how funny she is. Sure, her character has a sense of humor I like, but that’s not why she’s funny. None of the characters on the show are funny people. The show is funny. The writers and the actors are funny. Mayim Bialik is funny. Amy is not.
If she were as funny as the actress, I might even be able to get past the crazy. A funny person shoots up the Hot/Crazy scale.
Not sexy. At first. She does grow on you, however, and of the the three women on the show (the moms don’t count) she is the least likely to attack without provokation.
It’s hard to decide whether her loyalty to Sheldon is born of desperation, or if it speaks more to her attraction to brain power. If someone’s got what you value, you tend to overlook other shortcomings. Penny’s got the hotness, and that makes Leonard overlook her raging crazy. Bernadette is a sexy Mrs. Wolowitz, and that’s enough for Howard to overlook her very close resemblance to his mother (that voice!).

Bernadette is personality-wise Debbie Wolowitz, may she rest in peace. Penny is the most human.

She’s deliberately portrayed as frumpy, so she’s not really intended to be viewed as physically attractive. Mayim Bialik is kind of bohemian, pretty, and not quite my type, but only because we are allowed to be very picky when it comes to imaginary celebrity girlfriends; in the real world I would probably find her appealing, at least at first.
I have known many people similar to Amy Farrah Fowler, and if I’m honest I am somewhat akin to the male equivalent, so really I’m being a little hypocritical to not find her very attractive.
One of the most excruciatingly stupid tropes is that we’re all so utterly blind that we don’t notice that a woman is beautiful because she is wearing glasses, has a bad hairstyle, isn’t wearing makeup, etc.:
