What other effects? Well, in a cycle of violence, it doesn’t end until one side is dead, or one side stops perpetuating it. Unless you want to kill everyone, not just the terrorists and families of terrorist that you have said that you wanted to kill, but their families, their friends, and the families and friends of those, and so on, until there quite literally is no one left alive that opposes you, then the only other way to stop the cycle of violence… is to stop it.
So, in the choice between genocide and not-genocide, I choose not-genocide. I could go into detail as to why I feel that this is a better option.

Not to speak for “the military”, but people generally believe their cause is the right one and “just”, even if it’s objectively “wrong”. For as long as they believe in their cause, morale will be high.
And speaking of morale, haven’t our own generals criticized our current foreign policy in fighting ISIS? I’m vcurious-- do you want to fight a war in perpetuity?
I feel confident in saying they’re going to hate us regardless. We could pack up, go home, and remain isolationist, and groups like ISIS will still exist with strong numbers. Why? Because groups like ISIS are based an ideology which is predicated on subjugating and killing those of whom they consider “infidels”, or whose values do not match their own.
Is not PC to say, but terrorism-- especially of the Islamic variety-- is usually a family affair. That jihadi we’re fighting against is also most likely joined by by his brothers, his cousins and his uncles. If he’s got children, those children are also likely training to be terrorists, if they’re not already (go watch some of ISIS’ videos teaching children how to kill someone). His wife, if she wasn’t abducted, is also likely supporting him along with her family. Whether you admit it or not it is what it is (and this doesn’t just pertain to ISIS. Look at Boko Haram in Nigeria). Why do you think we keep a close eye on people who’s relatives are known terrorists?

They don’t hate us because of some ideology. They hate us because their lives suck, and they blame us (not entirely without merit) for that.
Terrorism does tend to have family affiliation. We kill some people, and then their family retaliates against us. Unless you are contemplating genocide here, I am not sure where that’s gonna stop.
You may not be talking about deliberately killing the elderly or children, but your attitude certainly does mean that they their deaths will not be a negative when considering the collateral damage of an action.

I mean this literally. We load up all our bombers, our missiles, and our artillery, and we launch a full offensive, releasing hundreds of tons of marshmallows upon them. This lets them know what we are capable of, if we choose to. These people do not understand the disparity in power between them and us, and so they fight a fight that they think they can win. If they realize how outclassed they really our, and how much we are holding back from what we are capable of doing to them, they may start to rethink that stance.
Follow this up with aid and care packages, not just food and medical supplies, but also containing cell phones, tablets, and laptops. Drop a few thousand d trailers, decked out with AC, plumbing, and big screen TV’s. Drop Generators and fuel for them, cell phone infrastructure, wifi and wired broadband routers, and other communications infrastructure.
Suddenly, their lives don’t suck, and they “blame” us for that. They will no longer tolerate terrorists in their midst, and turn on them, or turn them in for us to deal with. We now have a stable population that likes us, and owes us, and is willing to work with us.
Those are tangible benefits. What’s your genocide get you?
