Voted Pirates. At sea pirates win hands down, and as there is more ocean than land I believe that makes pirates more dominant. On land however the ninja’s would easily clean up the pirates, this however does not address the more important question of “which would you rather be” (pirate because of the RUM!)

More to the point, when cannon-armed sailing ships actually arrived in Japan, the Japanese (ninjas included) were overawed and didn’t even try to resist. Instead, they set out to get their own cannon-armed sailing ships.
