I too used to have this problem, and it is due to a build up of bacteria on your eye lash just on your eye lids. After some time they form small spots which cannot be seen with the naked eye. When you rub your eyes you burst these small spots which have a puss inside them which gives off the smell.
To get rid of this you have to mix a little baby shampoo in some warm water and wipe with a bit of cotton wool only wipe once with the cotton wool you must use a new piece for every wipe, do this for about 2 weeks and it should stop, if it doesn’t carry on for another 2 weeks and it should be clear it worked for me.
