Okay, how is it possible that Brainiac can disguise himself as Lex Luthor and no one knows it? When did it happen? Where did it happen? Where did the displaced villian go? And would the new villian have such a hard-on for making Supes look bad?
Just a guess, but I would say it is quite possible to do so, by means of theatrical make-up. Plus, superglue. Also, the broomcloset in the basement seems like a good place to store him.
But really, does everything have to be complicated?

Eh, you’d think I’d have a preference as Green Lantern was the character that got me into comics, but I’d don’t. Actually I’d like to see more Alan Scott and I hope that John Stewart doesn’t get replaced in the JLA.
Eh, you’d think it would bug me as JSA is my favorite current series, but DCU and DCAU are totally different and I don’t mind sitting back and enjoying the ride.
One hero I missed was the Thunderbolt. Did he make an appearance? Where was the original Apache Chief? Did he pass on between the first Ultimen episode and this one?

I haven’t seen all of the series, but in their first meeting in the Superman series Supes destroyed his ship which held the memories of countless worlds. I’d be pissed off if someone walked in my house and started breaking stuff too.
Brainiac has an interest in completing his records of Krypton. To fully end the story of Krypton, everything from it must be dead. Including Superman and Supergirl.
It’s more than that. Brainiac is interested in gaining the complete records of the entire universe. He flies to a planet, downloads its summed knowledge, and then destroys it. Earth is next on the list.
Talk about faulty programing. What does he plan on doing once he has destroyed everything?
Mate with a bald, celibate alien women and evolve, of course.

Non-DC’er here. Does Galatea eventually become a superhero, at least in the comics? Aside from really, *really * hating Supergirl (a feeling I share) she didn’t seem to care about the JLA except as she was taught. And the scene with her “father” was extremely touching.
Also, Cadmus peeps are really stupid. And galatea is really stupid. How could she not notice Supergirl grabbing the huge power line?

The character seen here is as “Galatea” is the superheroine Power Girl in the comics. She’s always been a good guy. Her origins are… well, its not Donna Troy level FUBAR, but its close. To keep this answer short: Power Girl is and always has been a good guy.
Galatea is a JLU invention…sorta. She’s loosely based on Power Girl from the JSA (Justice Soceity of America) and recently, the “Super Buddies” (I kid you not), who could not use the name Justice League due to copyright, trademark or other reasons (such as not pissing off the Martian Manhunter and Batman). Power Girl is one of those heroes who is constantly having her origin re-written. Currently, she is not Kryptonian (which was the belief, long ago), and she was never a clone of Supergirl. I don’t believe that the comics has any recurring character, especially as a Justice League villian, who is a clone of Supergirl, but the real geeks here can correct me if I’m wrong.
I’d be very worried about the Watchtower even if it didn’t have a downward pointing, one shot cannon. It has a fusion reactor capable of taking down a Kryptonian! Given any number of people who would like to shoot that thing out of the sky (Thanagarians and Apokoliptians come to mind), imagine the nuclear fallout if that thing crashed.
P.S. Isn’t it rather convenient that both times the cannon was used, the Earth just happened to be in the right spot of it’s rotation? I know that the Watchtower is mobile, but it’s not that mobile.
