I haven’t watched any of the X-Files season 9 (out of apathy, not protest), so when I tuned into the series finale, I was shocked to learn that the Lone Gunmen were dead. Can someone tell me what happened to them?

They were the victims of desperate screenwriters who would do any damn fool thing to try to lure fans back to a show that jumped the shark about seven years ago. (The Lone Gunmen’s own show jumped the shark while the opening credits for the first episode were being displayed.)
Remember what happened to Spock in Star Trek II: The Wrath of Khan? Same thing, except not as touching.

Thanks for the comments, but I was kind of looking for some details on what happened to them, not editorializing on what happened to the show. None of the X-Files episode guide sites I found have any details.
They trapped themselves in a room with some guy with a disease in his body that was about to escape (some sort of bio weapon with glowing shark blood or some nonsense). The isolated the disease to the room, but since they were trapped inside, they died. They were buried at Arlington National Cemetery. Jimmy Bond and Eve are still alive.

Jimmy Bond and Eve are characters from the Lone Gunman Series. Jimmy Bond gave TLG some money and became one of their numbers, while Eve was a mysterious hacker conspiracy woman. It turns our her dad made the bio weapon people, and she was trying to stop them, but they were too late and TLG sacrificed themselves to save lots of people.
